Stix can you post the dyno sheet and does it include the afr?
It sounds like you got 90% of what you expected and when my 34 was being tuned it improved at least 10% when tuned. The afr and timing interact...add more fuel and more timing and get back to the same afr or vice versa.
Does the SERT allow you to log and map knock retard?

You may just be clutching at straws,unless all 3 bikes were run on the same dyno,on the same day under the same conditions,with the same correction factors for the dynos used,then all you have is a bunch of meaningless numbers,whicjh a lot of people don't seem to understand.The big question is????? How does it perform against the other bikes? And in answer to your original question.YES minor tuning adjustments can have large influences on tune figures.
