The piston does have a rubber dust seal, if you have fucked that you should be able to see it as it is there for easy viewing. The other rubber seal is underneath the dust seal and circlip on the end of the piston. Unlikely you have damaged that. If the brakes were working fine beforehand there is probably no need to take them apart further. Definitely mask up the inside of the reservoir before you paint .

You know you really should remove the piston and clean the seals at least.
Ideally replace with a rebuild kit (they are cheap), especially if it was full of crap.
No point doing half a job when your at this point.

Yep brother in laws fatty was like this , someone mixed different types of brake fluid when topping up.and it caused the fluid to turn to crap.
Had to clean the whole bloody lot including the wheel pistons #$#@!

Oh well, never mind now.
If I was me I would not be worrying about putting dot 5 fluid in there either. In fact it might be a good idea. I know lots of guys in the asylum who do it.
It does not strip paint like the other dots.
Just be sure to bleed your brakes and put new fluid in there at sensible intervals.

Not to worry Rick.
You now have a dashing master cylinder and next time you need to change the guts of it you will know what to do.
Ultimately understandable though, most folk want their bike to be in tip top shape.
