evo kill switch

    I bought a 99 heritage 1340 few months ago ( first harley !) , after a short ride today, I turned it off at ignition and kill switch. Bike wouldn't start again, after few attempts ... fine . Got back home and tried again, same happened, after using the kill switch, no start, except this time an alarm went off, didn't even know this bike had an alarm ! So turn ignition off, waited a few sec and started fine. I am now afraid of using the kill switch ! Any ideas ?? 
    It just looks like if I switch off with kill switch, it messes some electronics up for a time and then works again. I guess I'll just leave it on run , but I'd like to know what the problem is . I have read on another site that it could be an after market ignition not wired properly, unfortunately, I don't know if it's stock ignition or not.
    I already had to replace the voltage regulator, not sure if it's related.Battery is new and tight .

    remove the switch block, look for loose or corroded wires from kill to ignition switch, resolder or replace, easy job, I think so any way.

    Sounds like they may have done a “custom” wiring job on the bike.  I did not think they came with an alarm so it could all be after market; mind you there are not toonany places to hide an alarm. Icon an Evo so it should be easy to find.

    Circuit breakers are under the dash panal could be one them  or the ignition switch itself there common for issues 
    Or loose wires ,broken,corroded to the ignition switch  as thay wires only screw on
