Return of the dreaded check engine and battery light.

     Recently I had the check engine and battery lights come on on my 2010 Sportster Iron. After taking it to the local dealership I was informed that it had a bad regulator and stator. After spending around $840 for parts and labour the problem was fixed.... Or so I thought. Today after riding for about 20 minutes the check engine and battery lights came back on aswell as my fuel light while stopped at traffick lights. The fuel light wasn't a shock as I needed fuel. Proceeded riding and the battery light went off quickly followed by the engine light going add aswell? This pattern of them coming on and off continued another 3 times in the next 40 minutes or so of riding on the freeway. Eventually made it to a petrol station and fueled up. Rode for another 20 minutes and in this time the check battery and engine lights didn't come on again? What does this mean? What could the problem be? I'm going back to the dealership first thing tomorrow morning as I wasn't happy with there service the first time I went there. Any help or advice would be appreciated.
