Do you have the sensors in the headers or are you running open loop. If its open loop go in to the TTS map base and look at all the 141 maps for your 204 cam timing specs with screaming eagle heads and open pipes. If there's no 204 cam profile use the 203 map in your bike as there very close. Not sure if you will find a 88 build with your engine mods as most would be 95 builds. The  95 cube map with 203 cam timing should be fine. If you want to run closed loop with the sensors and bungs in the headers that will give you a better choice with the 176 maps. The 05 ECM will go to closed loop tuning with 02 sensors and some wiring mods.

    open loop maps

    BHD127.03 A1 MT8

    BMJ141 83 AO MT8

    BNU 141 03 AO MT8

All these maps have 510 lift 234/239 cam timing. The DHD127.03.A1 MT8  has ported heads with 1550 kit and 4.3 injectors. I would try these three maps and pick the best runner from idle to flat. and then check plugs etc

Finney reload the old map and see if it throws the same code. If it does then you can start trouble shooting the possible reasons. If it doesn't then there is a difference in the map loaded and you need to find another map. Be sure to clear your codes using the TTS when you load the map. The run the Datamaster with general settings and record a data from ignition on and start up to see what may be the issues. As robbo says keep an eye on the IAC steps in the datamaster recording as that will help you eliminate the IAC module as the likely culprit. In the datamster screen you will also be able to see Bat Volt and output from the charging system as well. Along with a heap of other stuff that may help you find the problem.

pull that 127map and try a 141 map and see if you have the same problem.

if the engine light was on when you picked the bike up I dont think the map is the problem. Dont fuck with it take it back to the bike shop and get them to check over there work ? my guess is a manifold leak.
