Lorenzo's crash was an ugly, highspeed crash the exit of Turn 12 which pitched the Spaniard into the tarmac and injured a finger on his left hand.
Lorenzo has had part of his finger severed in the crash.
Strong winds have generated concerns in the paddock and it is believed wind was a factor in the crash.
The reigning champion was due to start alongside title-rival Stoner from second on the grid but has been ruled out by medical officials at the track.
Stoner visited his Lorenzo in the medical centre at Phillip Island shortly before the Spaniard was transferred to hospital in a private car.
Australian Damian Cudlin has also had another huge crash and may yet be ruled out of the race. "
